Should the cost of these material be captured in production order?

If not through BOM, how do you determinate the qty of these material should be required and consumed?

You have at least two options:
Manually assign the material and qty in the production order then consume to the production order
or
Consume directly with zero indicator in MB1A with reference to the production order.
