Using the status fields in MM02 does not flag the material for deletion. All it does is change the status of the material (at header level or plant/sales org level) and it depends on what config lies behind that status as to whether the material can be processed and in what situations. Using MM06 sets a "hard" deletion flag and a warning or error message is issued if you try and use it. Also, when archiving the material it looks at the deletion flag not the material status.

Which one is the best one to use? Well that all depends on your system config, your business processes and whether you use archiving or not.
